Do you bind off with both strands of yarn in a 3 needle bind off?

I am attempting to make a sweater...so far so good. The instructions say to use a 3 needle bind off at the shoulders. I think I can do the bind off okay but am wondering which yarn to use to do the bind off. I have the back of the sweater on a stitch holder...with yarn attached....almost done with the front of sweater and still have working yarn attached. All the pictures I have found of the 3 needle bind off show just one strand of yarn working. I have yarn on the front piece and the back piece...which one do I use to bind off and what do I do with the other one?
